This is standard practice when running mods, since you don't have to end up troubleshooting Steam issues for a mod you've just installed and may be unfamiliar with. So, set up an X3TC-Modded directory, somewhere, preferably outside of your "protected" Program folders, and copy the contents of the X3TC directory to it, then create a shortcut to the executable which you'll use to run the game. (Just runs through the launcher.) But, even then, it's probably advisable just to run it outside of Steam, since you may end up with savegame managing launchers and all that jazz. You can do this easily and even work it so the game runs through Steam as a "added" game. It's advisable to run X3TC outside of the Steam root folders if you're going to be modding the game. When you say "work with Steam", what do you mean? Do you mean that you want the Steam Launcher to launc the X3TC with the X-Tended mod or that you just want to play your Steam-purchased copy of X3TC while running the X-Tended mod? If you've done all this and you're still having issue's, you're going to have to be a bit more specific as to what exactly is happening when you launch the game. If you do merely go to your games library, click on X3 and there will be a section to the right with dlc listed and untick it.
